so here's an idea, what if there was a door in every ship that had an entrance like a dungeon's (with the skull and the circles and such) except for when you went in, instead of a dungeon, it would be below deck, and below deck would look like a tavern cellar, with every ship's below deck looking slightly different to match the way the ship looks

How about you go into the door and there is a housing area in the Captains Cabin . Then a door to below deck and all your companions would be there next to the number of cannons you have .
