Changing flag colors is one of the very top requested features.

I can't say for sure whether we will be able to change our flag colors.

The colors of your companions match the colors of your flag.

Currently, there is no way to change the color of your flag once you have chosen it in the beginning, but it is still very very early and this might be added sometime in the future!
