This may represent different units/corps; in the 17-19th centuries, the was hardly a unified army, different units used different colors or insignia, presenting a colorful display.

In game, it's probably due to being different types of Armada soldiers, or different levels.

But, historically (and currently) colour was an easily used method of indicating different rank, regiment, country, or element. Generally each regiment would have it's own chosen colours that, while maybe not shown in the uniform, would be present in the regimental flags, dress uniforms, and flashes (coloured badges worn on the shoulder/sleeve/collar). However, coloured uniforms also indicated what part of the military the soldier belonged to. For example, using the British Army of the 1800's, the average solder wore a red jacket, (what most people would think of as a historical British soldier), But, the English rangers wore green jackets, the artillery (or bombardier) wore black or dark blue.

This carries on even into (most) modern day militaries. Example, the Canadian Armed Forces (CAF), for us the colour differences are most notable with our berets, Army wears a green beret (that's right all CAF army are green berets), Navy wears a black beret, Airforce wears a blue beret (me!), military police wear red berets, and our secret squirrelies wear brown berets.

So, it's very common for militaries of any age to use different colour schemes to identify a job, rank, regiment, etc.

Hmm, maybe some are in different divisions then others. Or maybe It's just some design.

Different jobs for different troops like some for being patrol guards and other troops for the front lines, etc...

I don't know for certain, but observation suggests that the color represent skill level of the troops. There is also some lovely variations in their garments based on their type; for instance, certain of the musketeer Armada types have a fringe decorating their frock coats (which are stiffened in a more, shall we say, old-fashioned style than what Deacon wears). The Armada captains can also be distinguished from their underlings by the gold designs chased on their face masks.
